so when everything is said and done - it looks like the Tokyo FD is a
prefecture FD or a state FD. The tax money that runs the FD apparently
flows from the cities, wards, towns, and villages to the prefecture
government.

This is somewhat similar to the big county FDs in California. Those
large FDs are funded by a combination of city, county, and state
taxes. The money might be collected locally or regionally or statewide
- but in the end - it ends up in the hands of the county fire chief.
